I'll be away next week, so this is hacked together very quickly. I hope you nevertheless get an idea of how to fix bad optical flow.
Note that for some footage it may be better to re-record it with better lighting conditions or to not use it at all ;)

On a more serious note, this looks like it could easily be automated. Is there any reason why you wouldn't want to apply these fixes?

Yes, there is a reason why I did not do it automatically yet. If you have a small object in the flow, like a bird, and its movement was indeed detected correctly, then it would just look like an error (small object with large movement). But if I integrate it in the preview so the user can still confirm whether he likes the automatic corrections – I'll look into this.
