I suppose you could also encrypt using a coordinate system? If you wanted, you could even turn them into matrices to increase the strength! (row, column, position)
A = (1,2,1) B = (1,2,2) and so on...Then just align the numbers into a matrix and then multiply it by a predetermined matrix key or something?

And btw, while this is a neat enciphering method (just very basic, definitely couldn't fool the NSA, GCHQ or FAPSI), I don't think the ratio between plaintext and ciphertext is too good ;) You might want to work on that.
