So I'm going to take a wild shot in the dark, and guess that the Reapers need raw materials to sustain themselves, and that they use organic life to extract these materials from planets. As intelligent life evolves and advance into spacefaring civilizations, they become more and more proficient at extracting resources....until the Reapers decide they've waited long enough and come in to harvest their "crops".
