I don't think it's been messed up at all - the thing about the Observer's prediction was that no one knows what future he was talking about. And since Olivia (*spoiler alert*) came back from being dead in the season 4 finale, that may not have been what September was talking about. For all we know, this man may yet show up in season 5... And Peter jynxes the heck out of it in one of the final scenes "I suppose he was right, the Observer...I never want to lose you again." QED: Olivia's screwed :P
