Their are 2 reasons why they may have cut out the "happy" section.
1. It was only in the US version of Metroid 1.
2. It kinda kills the whole panicky feel the rest of the song has. You could argue it was to give you that hopeful feel of you are almost out, but I guess Nintendo didn't see it that way.

@NotNamedJohn i think they cut that part out because it didnt sound very intense, it sounded like during your escape you suddenly wandered through a field of flowers and rabbits

I like how they cut out the best part of the original version to make this one a lot more repetitive.
