Actually, I take hat back. After you destroy the shield generators, no new bullets are created. I got lucky on my second playthrough, having my Fury destroy both types of bullets before dying.

I just beat the Sa Matra with the Fury. The second part, getting the flagship close, is completely a matter of luck.

@Maridianokusho Yes, Utwig, Yehaat, P-kuk, , Supox, Arilow, and Chmmr are very efective....And I like to choose the druuge, because is an "Interestellar Shoot gun", and when you are shooting, you are tripping on the map faster than the commets, only you must to hit it well, only two shoots you need to destroy the each shield....By the way is amazing the power of the Druuge against the Chmmr Avatar.....Tractor Bean, Shoot, Shoot, Shoot, Shoot,,,,....Boom......
