Jefferson Holt was their manager. they fired him several years ago over a sexual harrassment charge. This song does refer to him. Nowadays Michael sings the lyric as "Washington". That's either bad blood or a legal requirement.

Jefferson, I KNOW we're lost.

Stipe changed the lyrics in 2003 to "Washington I think we're bored"

I always thought it was a reference to the Lewis and Clark expedition, for some weird reason, and "Jefferson" was Thomas Jefferson.
-
Jefferson is a reference to their band attorney, Jefferson Holt.

What a great song..."Jefferson, I think we're lost..." Michael was way ahead of his time at 20 yrs old or whatever he was when he wrote it.
Stipe mumbled in those years..no one understood what he meant.

AUS10TEX is correct, the line refers to Jefferson Holt Attorney. If I'm not mistaken its reference to being lost while driving to a show.
