Someone once theorized that this scene takes place after the end of the movie and was only shown as the introductory scene, where the Saints were known for the courthouse incident. And the reason everyone gives them the freedom to do as they want and with no sense of fear is because they all know and approve of their actions. The only hesitant one is the fellow preacher who is told what's up.
I dont personally subscribe to it. But it does makes sense in that direction if it were true.

I've used this quote as proof that Joe Paterno was wrong in not reporting the rape of the young boys. He may not have done anything physically, but his indifference is a sin.

Same here. This was the single most essential scene in the movie. If it weren't for this short sermon given by the Monsignor, then the direct connotation of rational for the "saints" and their actions would have been empty for the movie, and it just wouldn't have worked.
