We have been filling in the large washouts with 3" rock. Finish raising and tamping with the smaller ballast rock. In flood conditions the water should flow through the large rock leaving the track in place. The base will still be there with the track, you still would have to replace some of the ballast when washed over, but the base would still be there.

I am a bit confused, why did you use the "large" clean rock at the base? Was it just to build up where the ballast had been washed out?
