in this game I found one of my top 5 fav heroes and also hated... really hated Cloud... for selfish reasons... but still I hate Cloud.

Sephiroth burned down Nibelheim, Cloud's hometown, and then Sephiroth was killed by Cloud (That's what was believed until FFVII takes place) Shinra Inc wanted to cover up what happened so Cloud and Zack were taken to the Shinra Mansion in Nibelheim and for five years were experimented on by Hojo. Shinra rebuilt Nibelheim exactly the way it was and replaced the townspeople with Shinra staff. Zack broke out with Cloud, and Shinra was forced to chase after the escapees.

To cover up the truth they needed to kill Zack and Cloud, Zack died saving Cloud's life.

Shinra wanted to cover up the truth about what happened to Nibelheim, and Zack no longer held loyalties to Shinra because of what happened. To cover up the truth they had to kill Zack and Cloud. Although Zack died saving Cloud's life in the end.
