Mr Manhattan would NOT beat Goku, for one, Goku has superhuman strength, telekinesis, teleportation, control over matter at a subatomic level(he stated he could transfom himself into light when describing the Instantaneous movement) and Manhattans ability to see the past and future as one can be interfered with. Also, his ability to see the past and future is directly linked to the comics idea that the universe is predetermined, question is, can he use that ability in a universe thats not?
