hey can i ask u something, i wanna kno how u upload 3d videos from the 3ds onto the computer

They have to go through a computer. The 3DS won't upload video.

What did you have to do to get 3D version on youtube?

I used Sony Vegas. Each track has a "Track Motion" function that allowed me to squish the full frame by 50% and slide it either left or right into position, as YouTube's 3D format requires.

How did you merge those two Videos?
If you´ve used After Effects then could you please post the Template ;D

I used Sony Vegas, as described above. It could be done in AE if it will import an AVI with two video and one audio track.
Don't expect it to look great,but it isn't horrible either.
