Why is it that when I make just a line it makes a different line perpendicular to what I wanted?

Bad tool to create holes, it's a good tool in general but not for creating holes... Boolean technique is way more precise

Because its important you know all the basics. This is a tool that I use all the time to create holes in a mesh and used to create a face so even thought it seems basic its actually one of the most useful(and important) tools in blender.
