to solve your boat problem build a surrounding wall with double iron doors and as you go in or out the dock have a button to press. if you could figure out how to place the doors in the water. perhaps place blocks under the water to where its not sticking out then place the doors. i would test that out myself but i don't have minecraft sadly :(
