Surah 9:123 you mentioned to was referring to a time of war, where the kafir (the non believers) were at war with the muslims. So yes, god said to kill the non believers, reading the surahs before and after 9:123 would have shown this.
The teachings of Islam comes from the Quran, not the Hadiths. Any hadith read should be taken with a grain of salt as they are man-made and prone to error or misinturpretation, while the Quran is not.
