99% sure that the father was Paul Mendez, who was Nicole's father as well. He raped Jan during the school trip to Puerto Rico, but I don't think she ever told anybody. Shawn knew about it, and helped her keep it quiet, though Nicole guessed what had happened.

I think Shawn let people think Jan's baby was his, but it was really that Paul guy from Puerto Rico. I'm not really sure though.
