@cyberlord64 That's exactly how it works :P installed programs go in /bin or /sbin, depending on if they're for root only or not, /home/username is your account folder, and your user settings folder. There's really no system folder because, well, the whole system is pretty much divided into those other categories. Your settings per user go in your home folder, but are hidden.
Any disorganization is your own fault, not the system's. Unix-style systems were designed with organization in mind.
