I'm paraphrasing an interview I heard but the idea behind this song is a simple analogy. It's like when you know there are no monsters under your bed, but you shine a flashlight down there to check anyways, and then you feel better. In the same way he's saying that though he doesn't really believe in God, it's okay to "shine a little light where you need it the most."
It's a reat anthem for the people in the middle.
