I had this problem with my HD4870. Turn off "Adaptive Anti Aliasing". That fixed it for me. Hope it helps you.

i have nvidia8600 and i am having the same problem the graphics flickers in the 2nd stage

Dude it has nothing to do with your PC or the drivers. The PC version of the game is full of bugs and problems.
Turn off AA to loose that flicking. But still the game has many bugs...
.
I've tried it on my both PC's, the 1st with an 5970 + 10.10 drivers installed. And the 2nd with an 9800GTX + 260.99 WHQL .
Same problems on both PCs...
.
You have to wait for an update, there is nothing you can do your self.
(I personaly got the game for the PS3 and I finished it there.)

The only two issues on PC that are bothering me is this graphics issue and the occasional 1 second freeze up. Otherwise the game plays fine.
I guess I'll just wait for an update. My floormate has the game for PC and he isn't having this graphics issue with his GTX 460.

@johnie1992 Here's my temporary solution: use MLAA. It works almost as well as MSAA and the graphics anomalies go away. Only downside is that some text gets a little blurry,
