Microsoft doesn't have programs to play NES ROMs (that would be illegal). Nintendo does, but Nintendo's ROM dumps are generally from their archives of real cartridges, so they don't need dumps from the internet.
So yes, I'll just tell you right now that you don't know what you're talking about.

"Microsoft executable"? Do you mean to ask why they run on Windows?
Windows isn't just for programs Microsoft developed. For example, you can go grab a C++ compiler and write your own programs for it, which is what the emulator developers did.

Actually, most emulators provide hacks that set the world to SMB1 if it isn't already, simply because pirated ROMs like these exist.
Nestopia, one of the more accurate emulators, doesn't implement this hack, hence going to world 0.
I've been in the ROM/Emulation scene for 8 years. I know my shit.

I did not get a pirated ROM, I dumped the ROM from a old cartridge of the game I owned. and for some reason And for some reason, it worked like crap on NESTopia, yet excellent on JNES.

Let me explain, a Game Genie is a little product that allows you to use cheat codes on a game system. And some codes make cool little glitches pop up in the game.
