The patch is primarily a graphical change. It hijacks some combos to create the doorways, which causes certain bits of graphics throughout the level to turn into doorway graphics, which cause the screen to scroll when you touch them.
To avoid this, when applying the patch, set ComboSample and StructureSample to "false", click "Apply Patch", expand the ROM, and manually create the combos and structures.
