just bought one for $650 brand new (: been searching for months..... but now I gota figure out how to get the door to close. Is that modded inside at all?

i say no...get an aftermarket for like $600(HD) or less and good one too,the factory is just some expensive/bad graphics crap.

Do you know if the pop out navigation system and the auto open cover comes with the installation? Or is that all modified?

Yes, almost everything of the SNS is touch-sensitive.
