Another excellent strategy in this game when playing the Rebels is if you're versing against large capital ships, use the MC30 frigates to use their speed to move past the capital ships and you can use the proton torpedo launchers to attack the engines and the major attack points.

When I'm attacking a space station, I always use my Maruader or Broadside cruisers to attack the hangars first because their missiles can penetrate the shields. Then I go attack with all my ships.
