The horde didnt win i did this from the alliances side and the allys break through into the undercity fighting back thousands of forsaken than we push through and we find dead horde king varian wrynn and 3 men go to confront thrall and wrynn is about to kill thrall but lady jaina proudmore likes thrall and could not see him die so she teleported them all to sw

to answer ur question, Grand Apothecary putress is the hooded guy at the wrathgate "Did you think we have forgotten? Did you think we have forgiven? Behold now, the terrible vengeance of the forsaken!" and alliance kills him as the final boss in the battle for UC alliance version in the apothecarium where the UC alchemy trainer is at

The king of stormwind got mad because forsaken killed his beloved friend Bolivar. Thats why the alliance attacked Undercity (as well as killing Putress) and then in his rage he attacked Thrall. I have only done this quest as alliance and it was fun to see the horde version of it. Thanks!

we could all be at peace, but then again that would defeat the main purpose of the game which is the horde fighting the alliance. and besides most of the WoW community would revolt at the idea of the 2 fractions coming together and living in "peace"
