While It didn't begin with a timeline. Once Nintendo decided to give the games a full fledged story starting with Link To The Past. It created the Timeline we now have. The same thing could be said about Star Wars. It started out as just a trilogy of movies. Once the prequels came to be it created the TimeLine.

I wouldn't necessarily dismiss the idea, when you have a few games in a series that all mention a very important moment in their history there is something there. Granted yes, it could be just a reference but it might just go further than that. One thing that came to mind while watching this was the Great War which is brought up in ALTTP, OoT and SS (and others), OoT and SS especially talk about it quite a bit.
