So to keep Nathan the good person Peter knows he is, Peter has to kill him.
But after all Nathan has done for him, can Peter really go through with it? Or should he let Nathan live and risk losing his niece Claire forever (not to mention the world)?

Depends on how the writers think of alternate time lines...
Either she's stuck there in that timeline, since Peter never went back for her, or the time line shifted so that she never went there in the first place because that future never existed.
