YouTube censors atheists?

Is YouTube censoring popular atheists by removing them from the 'most subscribed' list?

Sort of.

As far as YouTube is concerned, they are censoring 'hate speech'.

YouTube's terms of service:

Quote: 'we don't permit hate speech, which is content intended to attack or demean a particular gender, sexual orientation, race, religion, ethnic origin, veteran status, color, age, disability or nationality.'

So basically, if you criticize anyone at all, you are guilty of 'hate speech'.

So there is probably no sinister plan by YouTube to censor atheists in particular.

They are just being politically correct.
