It's because of this movie. It's director, Stanly Kubrick, wanted to get away from the usual Sci-Fi cliche's that were still in use at the time, and selected the Blue Danube Waltz as a way of describing the beauty of space travel and also illustrate, by contrast with the violent ape segment immediately before it, how far our civilization had come in the way of culture, art and civility. People have associated this song with space travel ever since.
