I'd have to know more about your setup but it sounds like your controller is not changing polarity. This could be due to the design or setup of the speed controller circuit. Some speed controllers only operate in 1 direction so that would be the first thing I'd check. Probably the easiest way to do what you want to do would to use a standard RC servo amp and design a simple H-bridge circuit to handle the amps of the larger motor.
