At 3:19 when John covers his mouth he says "Jay Leno Show". He is referring to the Pistols' appearance on the Jay Leno Show the night before. He was not pleased with them, apparently. At 3:29 he is mocking the Leno producers, they didn't want him to go on about the Iraq war (controversial), it looks like he's implying they were like Hitler because he puts his thumb under his nose like a moustache and says, "Don't mention the war!" with a German-like accent.

Perhaps the audience is applauding because they genuinely like what they are seeing on the stage?
Both John and Steve have said that they live in America because the place and the people are a lot more cheerful than in the UK where John says it's like "crabs in a barrel"...one tries to climb out and the others drag him down...
