But in the first seasons John doesnt know either who or what the smoke monster is.

ya that's true and i saw that episode on accident on hulu because i ges that it was the same ep. num i was gonna watch in season 2 i felt stupid but even though its confusing because how "No Name" (Jacob's bro) became the black smoke and i noticed a rivalry since it showed them as kid but what happened to Jacob or even his body
