Yes, you can ask the question both ways, but the meaning is a little different.
"Did you take your medicine?" is asking about the past, while "Are you going to take your medicine?" is asking the present or future.

@kevin1tw1 I say "If you're surprised that your friend Dana has finished her homework extremely quickly, you would say 'has Dana already finished her homework?'". I hope this helps!
