I think in this episode, Jack learns of his relationship to Claire and Aaron. Miles probably states that "she left with her 'dad'", while Locke says that he met a man named "Christian". And Jack puts two and two together. Feeling hurt, Jack thinks that Claire knew of their sibiling relations and never told him that she was his younger half-sister. Explaining why he doesnt want to see Aaron, his "You're not even related to him" quote and the fact that he wants to come back, possibly to save her.
