I've noticed that when I upload some videos, especially those taken straight from my digicam, not camcorder, the audio gets messed up. Chances are your movies are .MOV. Try putting them into iTunes, and converting them to iPod format. Upload the converted video to YouTube and it should work, it works every time for me.

The original file's a 350MB AVI. I encoded with DivX to about 50MB (with perfect audio). I tried some other codecs and uploaded them to see if they worked, but none did.
