Dorothy, upon finding the house that first brought her to Oz, says "But where are all the Munchkins?" because Munchkinland is just a forrest with a destroyed Yellow Brick Road. We never really find out where they went to, but it's assumed that they fled from the evil Nome King or were captured by him.
