To get this straight: it was even stated; only reason kid has higher bounty is cause he terrorizes citizens more often. There are other ways to get bounty too; stealing, killing, impersonating, etc. heck, Arlington didn't even get as far as fake luffy.

No, i think that's not it, but the bounty from the respective pirate is based on the emanating danger. luffy does nothing to anyone innocent, but what he does (now think of Crocodile from the seven samurai, for example) makes him very dangerous, so he has a 300 mio bounty. but kid is the opposite of him, he leaves a lot of innocent victims wherever he goes, so he is probably famous in the marine as a public danger, and so he has a higher bounty than luffy...

Its odd that Eustass Kid's bounty is higher than Luffy's when they all meet at Sabaody, maybe we haven't seen his real ability yet. =/

I've kind of thought throughout the series, they've deducted a decent amount of Luffy's bounty, It might not be blatently told to the audience, but there have been a few times the Marines have let the crew go because they helped them. I think if Luffy was a bad person, then his bounty would have been far beyond his current, by at least 100-200m
