I think that the way you play the main riff is the most uncomfortable... so it's C#-D-C#-D, you can play it (with guitar tuned in C#) low pitched (0-1-0-1) on the 6th string, or high pitched (7-8-7-8) on the 5th string... with 2 guitars u'll have an awesome combination
