I think faldio is pretty damn justified.
If you see a girl glowing blue, with fast healing wounds, and mysterious powers, you'd assume she was a valkyria too.
I mean, ya, it wasnt right, but

But to answer your question, Faldio, when he went back to the Barious Ruins, found again the door that Alicia somehow opened. He failed to open that door himself when he went back, but by deciphering the inscriptions on the walls around the door, found out that it could only be opened by a Valkyrur. He then realised that Alicia opened that, making him theorise that Alicia was, somehow, a Valkyrur.

i wanna get this game so bad
As a Valkyrur's power is only awakened when the body is close to death, he decided to shoot Alicia in the shoulder, wounding her, and then sneaking a lance and shield made of ragnite ore (the Valkyrur's signature weapon) to her when she was recovering. Getting these weapons close to her finally awakened Alicia's Valkyria power, proving Faldio to be correct.
In conclusion, Faldio is a risk-taking bastard.

Alicia's a Valkyrur, she beat Selvaria, Welkin loves her.... saw all that coming but....
