WARNING! Very ridiculous, unrealistic story (but really nice if you're a Sparrabeth-fan...)
I'm not quite sure about the story, I guess you could look at it in all kinds of ways. Here's two possibilities:
1. Jack Sparrow gets beneath the deck, locking up a room that was thought for a life that never made it. Just as every year, he lights a lantern and sit down at a table. There he thinks back and remembers what would have been, writes and drinks his precious rum.
He thinks back at the very day when Elizabeth told him she was waiting their child, and that he didn't want to give up his freedom for a family. With this in mind, Elizabeth takes her leave and ever since then he has regretted his choice. Once every year he gets down to that room on the ship and wonders what it would have been like, to have a child -- together with Elizabeth.
2. Pretty much like number one, except for a couple of things: he only regretts that he didn't chose to try a life with Elizabeth (not that she was pregnant), so that he would have had a child and lived a life together with those he loves the most. He wonders how his son would have looked like and ask the unborn child to forgive him not giving him a chance at all.
About 1:05 he stops in his drinking remembering the day Elizabeth told him
About 2:04 Elizabeth is thinking back
Whatever the view you chose, one is the same: Jack regretts himself and tries to drink away the sadness and pain.
I have used (of course!) PotC 1 and 2, but also scenes from the TV-series Rome and the movie "House of Sand and Fog".
