How is that machine supposed to work?

Is it that Yeesha "thinks" she is Sirrus, because the machine wiped her memories and gave her Sirrus's? (but she is still actually Yeesha)

or was Sirrus's soul actually transferred to the body, (really making it Sirrus)

It's a mind transfer of sorts. His knowledge, memories etc. were all transferred over to Yeesha.

Also, if you watch part 13, there's a book that explains a bit of how it works.

@762full I've developed a rather far-fetched, but interesting theory on how all of Dream and the elemental spirits, and the globes, and all that work in Serenia work. It involves a complicated mixture of neurotransmitters in the air, and proteins that read and record memories from a dead person's brain. It doesn't quite work with proper Biology, but in Catherine's ages, we can break some laws of physics, after all.
