Actually, the instruction book states that the Turtles' primary objective in the game is to capture Shredder's Retromutagen Ray generator, which can turn Splinter back to a human (as seen in the cartoon episode "Shredder & Splintered"). That's why he becomes human again at the end; the Turtles use the ray on him, but the game itself forgot to tell us that there's a Retromutagen Ray.
