I have discovered that if I use Google Chrome and go from there to YouTube, I can switch the player to show side-by-side format, but if I go back to Internet Explorer, it stays in anaglyph. At least on my computer?

I have added the tags, but it still won't change from anaglyph to side-by-side. Any ideas?
you should add these tags:
yt3d:enable=true
yt3d:swap=1
yt3d:aspect=16:9
(or any other aspect ratio which is identical to your original aspect

The youtube3d is fixed and you can add the yt3d tag safely.
