Alright, it took me 4 hours but I think i've found a good reading solution for the PRS-650.
My original problem was that each chapter on my computer was in a separate folder which made things difficult for filenames and chapters. I read this:

and decided that would be the best way to organise my files so:
I found a program that converts multiple folders into .zip's
Then I used Renamer to rename the .zip's to .cbz's
Then I put the .cbz's into a new zip along with the comics.txt mentioned in the calibre manual (hardest part in all of this was typing out each chapter entry)
Then I renamed the zip to cbc and converted it to epub in Calibre (tried lrf but the table of contents didn't show up)
Edit: I've made a bit of a walkthrough of the method I use:
First I use Peazip

which can turn multiple folders into zip files.
Then I got a program called reNamer from here

which you can use to replace all the .zip to .cbz You can also change multiple filenames so if they are organised as Chapter 1, Chapter 2...Chapter 30 you can rename them to say Chapter 001, Chapter 002, Chapter 030 so they appear in alphabetical order.
The table of contents file is a bit trickier. First you want a directory listing of all your files. This page tells you how to do it with command prompt:

but i'm sure there are programs for that as well. So after that you should have a txt file with a list of all the .cbz chapters that looks like
Seriesx 001.cbz
Seriesx 002.cbz
Seriesx 003.cbz
...
Next you have to add chapter names. This bit a tough but i've sort of got it figured out. First you copy everything in that txt file into microsoft word. It should look like
Seriesx 001.cbz
Seriesx 002.cbz
Seriesx 003.cbz
...
Make the first line into
'Seriesx 001.cabz: Chapter ' and type ctrl f9 after the word Chapter. There should be a little bracketted box now in which you type 'SEQ aaa' (can be anything but needs SEQ).
Now click the bracketted box and press f9. The box should turn into a number 1. Copy that number 1.
Next use ctrl F, go to replace, find 'cbz' and replace it with 'cbz: Chapter ^c'
Each line should say Chapter 1 after it now. Then press ctrl A and press F9, all of the chapters should now have a sequential number after them.
Next rename Seriesx 001.cabz back to Seriesx 001.cbz (that was just to avoid it appearing in the find and replace)
Now open notepad and paste that list into it. Go to file, save as and save it as comics.txt in UTF-8 format. Finally add this file into a zip with all the .cbz chapters, rename it to .cbc, copy it into calibre and convert it to an epub.
When converting in calibre I like to check Landscape under Comics Input which makes it so double page spreads aren't split. If you want them split then check Right to Left if you're converting manga so it splits the double page in the proper order.
I think that's pretty much it. I've converted about 5 series this way, each of them 100+ chapters so feel free to ask if you need more help. It's a hassle to get it set up but it's so nice reading them on the device that I can't complain too much.

Hey, i've added my steps into the video description. Basically the comics.txt is a combination of using command prompt to make a directory of the files and then using a microsoft word trick to add sequential chapter numbers.
There might be faster ways but it's a lot better than manually doing it.

how does it look when u use Calibre to make the CBC file to LFR instead of the epub...and does it work?..i plan on buying a prs650 and i've already converted a vol of manga as a test i did both epub and LFR so far the LFR looks better through the calibre viewer but i dunno how it will fare on the actual sony device

I didn't really do much comparison between the 2 formats. I just noticed that the table of contents didn't work for LRF and decided to go with EPUB. Might need to do some more experimenting but the EPUBs do look great on the reader.
