According to me I know how Stay Puft gets in the Containment unit. The Ghostbusters earlier captured Stay Puft and put it in the Containment Unit. Now Stay Puft is friendlier which means Stay Puft got taught a lesson. Now Stay Puft is not a monster but a hero.

@THISISSPARTA827 Its never outright said in the show. Stay-Puft simply shows up in the containment unit without explanation.
The two prevelant fanthories dictate that either After the Gozer incident, the GBs rounded up all the leftover goo and dumped it in the containment unit, where it seveloped its own sentience or that some slow-witted ghost took the form as a sort of copycat thing because it wasnt smart enough to be more creative. It IS shown to be stupid here.
