Same problem. If I hold down the fn key I can left click. I don't get it. It started around the time that I installed fusion (which is when I started using spaces more frequently).
This issue is driving me crazy too. Same situation: using Snow Leopard, Firefox and Flash Player 10. The only thing I've noticed is that this problem generaly beggins when I change the Spaces window. Really, really annoying. Please let us know if you find out a solution for that. By know, I'm using the Tab key to navigate through the Flash Player's menus.
OSX is the pinnacle of user friendliness, flash however isn't. Now you now why flash doesn't work on IPhone.

You can fix this issue by tapping the control key after you've switching to Firefox. WEIRD, but true.

I also have the same problem. Snow Leopard, Firefox, Flash, and Spaces. An alternate workaround is holding shift then left clicking. Very annoying.
