Well, yes, it realy does sound that way. But if you listen closely (and add some fantasy of your own) it's pretty easy to imagine, that the "es" of "comes" is silent (so it rhymes) and the "when" is kinda awkwardly pronounced. But yeah, who knows? Maybe he decided to sing the part different and didn't tell anyone. If I remember right the song got released after he died.
