  • Do I have to smooth all the object to get the 6-face polygon into a cylinder? Can't I just smooth the faces arround it and the cylinder?

  • Thanks for posting! Whenever you can't see your manipulators in a view (TOP one in your post), check whether they're turned on or off under the "show" menu of the misbehaving view. One more tip: whenever I must align a row of vertices to form a stright line or plane I select them and resize them towards the manipulator center along a single (perpendicular) axis a few times but never pull through the center of the manipulator to avoid flipping them over the plane I'm aligning them to.
