for me it automatically targeted the orange things, no aiming needed.

when the kraken left, i was never able to place the charges fast anough, he just comes back and then you can't place them.

Ok guys.Since many people have problem figuring this battle out,let me make it clear...You shoot the kraken's eyes untill it retreats a bit.Then,you use the charges on the columns in the middle...
