Ikari Gendo wanted to see his wife again so he caused the third impact using the clone of Lilith, the first man, to meet Adam, the first Angel, thereby removing all the EV Fields of humanity- the wall of our hearts that gives us personal space, prevents us from being perfectly close, but also gives us physical form a metaphor for the ego- returning us to the Egg of Lilith where we leak into one another and become one conciousness experiencing itself indefinitely .
What is there not to get?

Honestly the more you watch it the more you get it haha if you own the DVD, watch it with the director's commentary. It really explains a lot

That was the original ending. This is the alternate movie ending. It was never aired on tv, you've gotta go out and buy it.
