I think it might be based on Mongolian music --- the Orn Empire in Thunder Force VI taunts the player in an ancient Mongolian language spoken in the time of Ghengis Khan, and there are other subtle allusions in this game to wars fought between China and Mongolia.

I'd have seen this rather as the music of a desert level. Then something more dramatic/heroic for the last level.

Also, am I the only one who thinks this sounds similar to World 2 of Super Mario Bros. 3?

The bosses in Thunder Force VI are all agents of Orn, so essentially the Empire IS taunting the player.

As for the music, the sounds, instruments, and themes used are common throughout Asia, so it may well be a Mongolian-style theme --- it DOES sound very Indian, though.
